I understand Telecheck will process checks on-line. Does ShopSite support
on-line processing of purchases made by check? If so how do we set it up?

ShopSite doesn't support automatic processing of checks unless you are
using the Authorize.net eCheck feature, which I believe is an additional
add-on service if you have an Authorize.net account. Otherwise, ShopSite
is just collecting the Check information from the shopper for you so you
can manually process it through whatever means you have.
If the check account number and routing number provided by the default
Check payment type isn't enough information for you to process a 'check'
electronically, then you can setup one of the Generic Payment Options to
be your Check option and capture up to 4 fields of information.

We use Verisign as our gateway and are switching our merchant account and
processor to NOVA at this time. It seems NOVA does not do checks but they
are cheaper than Merchant Solutions for processing if you have a Costco
premium business membership. Right now we authorize only in Shop Site and
then use Order Manager on a local machine to capture the sale amount. Not
sure how we would handle digital checks in Order Manager so that is the next
thing for me to determine.

No. PayPal doesn't give you that option. You can block shoppers from
paying with eChecks on PayPal (in your PayPal account see the Profile ->
Payment Receiving Preferences menu), but you can't block them from using
credit cards or any other form of payment they have in their PayPal
account (PayPal account balance, bank transfer, PayPal credit, etc etc).
