Issue with Pay by Check as Payment Method

Customer attempted to pay by check but this payment method will not let them pay by check from the college or system office. We have Check selected and configured as another form of payment. However, it is for personal checks. Is there a different system or process for institutional payments? Is there an alternative payment method that can suffice for this situation, other than Credit Card?
