I am a bit confused on this subject and need some guidance. I started using Ahrefs platform and I have a warning that none of my internal links point to my homepage "website.com". I understand why they are pointing there, but I am confused why they believe "website.com/index.html" is my Canonical version. Is there a simple fix to change this within ShopSite?

Search engines are smart enough to know that /index.html a / are the same 90% of the time.
You can remove the /index.html from the end of the MyStore URL in Preferences > Hosting Service> and that might get rid of it in places where the MyStore URL is used, but in places where the template uses the filename in the link to the page it is still going to include the index.html, because it's the filename.
