A customer made a purchase in our ShopSite store and paid via PayPal.
We received an email confirmation of the payment. But there is no record of the sale in our ShopSite orders. Did think this was even possible. We'd never have known, but we got a message from PayPal saying a customer had cancelled a payment.

This sounds like an IPN issue, are you using PayPal Standard?

This setting would be located in ShopSite under Commerce> Payment> Choose payment methods accepted in your store, PayPal. If you are using the Standard version of PayPal we recommend switching to either the Commerce or Express version instead.
Note: PayPal Commerce is Newer than the others and is only available in the more recent versions of ShopSite.
