I used the same html code to style search box for both shopsite and non shopsite pages. However the shopsite generated pages seem to distort styling for form elements such as my search box

Have your checked your stylesheets to make sure you don't have an input (or some other) tag overriding the embedded styles you've set?
Also, have you checked your page in IE7 and Firefox? The spacing on the top menu navigation items and search box/button is way off from IE5/6.
