Can I disable HTML emails entirely? Or if I delete the customer's option
to choose plain text or HTML, will it default to plain text?

On the Commerce Setup > Order System > Thank You screen you can uncheck
the "Customer E-mail Receipt in HTML format" to force receipts to be
plain text by default. You would probably also want to remove any
option for the shopper selecting the email type when they register.
This would be done in your customer registration template.
