I don't suppose there is any way to restrict access to certain areas of
the ShopSite back end? If I am the site designer and not the store
owner, how do I let the owner access orders and not play with store
customization?

There is currently no built in access restriction mechanism in ShopSite.
One way to solve your problem would be to create a client app to that used
ShopSite's XML order download feature to retrieve orders for the merchant.
This app could hide the login information so that the merchant or order
fulfiller would never need to access ShopSite via the Web interface to
retrieve order information.
