This question also came in via email and here's the reply:
You have some control over how the email displays through Commerce> Order
Systems> Email>.
If you prefer to customize the template, you can identify the Shopping Cart
template you are using through Commerce> Order System> Layout Info> Shopping
Cart Template> Make a note of the file name.
The Shopping Cart template contains the thank you email coding.
Merchandising> Custom Templates> Shopping Cart> Copy the ShopSite template
that you are using and rename it, then you can edit it and rename it back to
the original file name and it will be used instead of the original.
On the same page under Merchandising> Custom Templates> Shopping Cart> you
can view a list of includes by clicking the List Includes button and you can
also click the Includes button at the bottom of the page to copy and edit
the system includes, again if you rename them back to the original file name
they will be used instead of the original.
