If you delete all the pages from Utilities > Database > Empty, it does not delete the html files in the stores output directory, only the database records that contained the information used to generate those pages is deleted. The files will still be on the server but there is no way to restore them back into the ShopSite database. If you need to get them back and you had made a backup of the database you could restore them from the backup. If you didn't have a backup then you will either have to manually recreate them. This could be done using copy /paste from the pages viewed in a browser to the fields in your backoffice. Another option although much more drastic is to see if your host has a backup that could be restored. Using a hosts backup would wipe out any orders, coupon, products, gift certificates etc that had been created or modified since the time the backup was made. That should only be done as a last resort.
Another consideration is that the pages were not created in ShopSite in the first place but were created in an html editing program and just placed on the server. If that is the case they would not have been listed in the ShopSite Pages.
