I have two shopsite pro stores. One for my B2B customers, and one for my B2C customers.
I want to password protect or somehow limit access to the B2B store.
I tried creating an .htaccess and .htpasswd file and it working to where it requires the user login before they can see the store.
The problem now is that I cant log in to my shopsite admin without having to type both logins in, and when I switch pages it keeps asking me.

Anyone know how to achieve this?

This is probably because your shopsite-images directory (the directory that contains all of the buttons and graphics used in the ShopSite admin) is located within the HTML directory that you have password-protected via the .htaccess file. The solution would probably be to move the shopsite-images outside of this password-protected directory (which would also involve manually changing several of the tokens in your store's main [storeid].aa config file in the cgi-bin/ss/ directory).
