Two ways:
1) Use Base Shipping or Base Plus Shipping, which will add fields in each product's Edit Product Info menu where you can specify the shipping cost for each item, you can enter the amount that is equal to the shipping percentage of the product's price here. You can only enter a dollar amount in these fields, so you will have to do the calculation to determine the shipping amount for each product yourself.
2) If you only have one shipping method (i.e. you only ship ground), then you can use the Handling Charge feature to figure the percentage. Basically, the Handling Charge adds to whatever the shipping charges are. So you could enable Flat Shipping with one shipping option enabled in it with a price of 0.00, then enable the Handling Charge feature and set the 'Handling Charge Formula' pull-down to 'Subtotal' and then times whatever your percentage would be (for example, time .05 for 5% handling charge). This handling charge would then be added to your single shipping option when it is displayed to the shopper.
