Adding An Order Option

Is there a way to give an option to add a one time fee to an order. i.e. a pull down menu that would be a one time charge for the entire order, not a fee that would be per piece.

Since order options are on a per product basis, it wouldn't be possible to have an option apply just once per order. However you might check out the the Surcharge feature that does apply just once per order. Surcharges are configured on Commerce Setup > Order System > Shopping Cart in the fields Surcharge text
displayed to shopper (optional): and Surcharge pull-down menus (optional):
