Is there any way to remove the Return to Store button that appears on the
thank you page?

Also, is there any way to use CSS to style the shopping cart and Thank You
pages?

I have created some highly customized templates for my client, and he really
wants to have the commerce pages match the rest of the site.

The Return To Store button is coming from the setting in Commerce Setup
-> Order System, Thank You Screen section, text area labeled
"Information on the Thank You screen to return to storefront". You can
change it, remove it, add to it, etc.

As far as CSS goes, there is no way to access the HEAD section of the
shopping cart screens (not sure if that is required for certain types of
CSS or not), but you can put some CSS definitions in the "Text at the
top of the Shopping Cart screen" and "Text at the top of the Shipping
screen" to affect some of the way the text on the screens display (font,
etc).
