changing auth file

I have to install a new auth file because we changed domain name,
what is the best way to proceed ? is it possible to not loose the store
settings?

Very possible, the auth file has practically nothing to do with the other
store settings. Just replace the auth file in your store's ShopSite Data
Directory (if you don't know where this is, look at the bottom of the
Preferences -> Hosting Service screen and you will see the path listed
there), making sure that it is named the same as your current
[storeid].auth.

Another note, when you FTP the auth file to the server, do it in ASCII
(text) mode.

I have replaced the auth file, but the publish doesn't finish: there is
something wrong.

what can I do?

If the Publish doesn't finish then that is an entirely separate problem, it has
nothing to do with the auth file. If there was a problem with the auth file
none of the ShopSite cgi's would work at all.

If the publish always stops at the same place, try looking at the product or
page it stops on to see what is wrong with it. If the Product or page is using
any custom templates, the custom templates may be incorrect, you can try the
default ShopSite templates to see if these work. Also, try the Regenerate
button in Utilities -> Publish rather than the Publish tab. If the publish is
stopping during the indexing portion, then try turning off the 'Index for
search during update' checkbox before hitting the Regenerate button.

It's the indexing process that fails.

I turned off 'Index for search during update' checkbox and the Publish
finished without any errors.

What can I do now? how to fix the indexing problem ?
What I have to look for?

I have applied all the pathces for shopsite two days ago, is it possible
that this problem is caused by one of them?
