Shipping charges

I want to keep the Shipping by Currency with some items having
additional charges. The only way I can think of is to not charge
shipping on an item and then add the different shipping methods as drop
down menus. However, that screws up the tax amount. I also want the
total shipping for their order (even if they add some smaller products)
to be the price of the larger item. I know it is confusing but... Any
ideas?

Sounds like you will need to use Base or Base Plus Shipping instead of
Shipping by Currency, and give each product specific shipping charges. This
is the only way to charge shipping at a different rate for certain
products.

From the online documentation at

Base Shipping: The shipping charge is the total of all the shipping charges
for each
product or the minimum shipping charge, whichever
is greater.

Base Plus Shipping: The shipping charge is the total of all the shipping
charges for each
product plus the base shipping charge.

How about adding an option that would add the charges behind the scene. Even if there were no choices in the item, if you use a semi-colon with the additional price in the option finite text, that's the amount that would be charged. I see you list the price on your website. Don't list the price but keep it as an option. So if an item costs $22, you want to charge an extra $8.00 for shipping, in the Option Finite Box you would enter "$22.00;8" and the charges on the order form would be $30.00 but the customer would see the price of $22.00. Is that what you want to do? I'm not proofing this answer...I'm in a hurry to beat UPS.

Would that confuse the shopper or cause them to stop shopping? If the
price on the page said $22 and then they place it in the cart and there
it lists the price as $30 with no explaination?
