custom template for check out page

I have 2 stores. For some reason I can't get the custom template to be used for the checkout page in the second one.

I think the place to choose the template is under commerce setup, order system, layout info

If that is not accurate can someone tell me where to set the template that it uses for the checkout page?

That is the correct place. However, are you using google checkout? If you are, there is a "pre-checkout" screen that shows up first and perhaps you are seeing the "pre-checkout screen" and not the actual shopping cart.
