Is there is a way to limit the free shipping to only certain zip codes (in the US only).

Yes, just put the zipcodes that you don't want to have free shipping in the "Excluded Zip/Postal Codes:" boxes on the Commerce Setup > Shipping screen. The format of the zip code can include ? characters so you can for example exclude all states that have a zip code starting with 84 by using 84???

Yes.
The Free Shipping configuration (either for standard free shipping or shipping coupons) allows you to specify excluded zip codes.
