Is it possible to download the coupon Alternate code with an order?

No.

No, only the coupon name and the amount that it was redeemed for will be in the order download info. But you could always put the alternate code somewhere in the name of the coupon as well, if that would help you identify it.

Is there any way to bring in a code at all? We track our catalog orders placed via the web by having a customer enter the keycode off the back of their catalog. Our previous cart imported this info for us.

Would this require using the custom fields in the cart?

Sure, you could use Custom Checkout Fields to collect additional information in your orders such as this.
