Is there a way to use pagination on a page when there are no product links, only page links or can you suggest an alternative to having a page with a large number of page links (> 1000)

Pagination is only for pages with Products on them.
If you have >1000 page links on a single page no one will search through them all to find what they are looking for. You should categorize the content of your store and have an index page with links to the main category pages and then on those pages have links to sub categories.
