After configuring for SSL when I go to the orders tab (ORDERS), I now get a file not found 404 message for orderhandler.cgi. Where is this file, it wasn't in the original packages. Using the Manager Version ShopSite® Manager 10 r7.1, StoreID: newgatew.javascript:emoticon(':(')

orderhandler.cgi is in your "ss" or "bo" directory. It's in the same location as all the other backoffice scripts. Double check your SSL path is correct and is configured to have access to the backoffice files.
