I have a product that comes in 2 colors, but only one color comes in all 5 sizes, whereas the other color comes in only 2 sizes. Is there anyway to get the Shopsite to have the customer choose a color, then determine the appropriate sizes to display?

No. Just assign the color and size together in the options

Red-Large
Red-Med
Red -Small
Blue-Large
Blue-Med
Blue-Small

etc.
