I have to do some funky programming to figure out the shipping charges that are determined by the size and the weight of the item. How can I pass this to the shopping cart?

You would have to use a custom shipping module and interface to it from the shopping cart. This requires a Pro level store. The help on this is

Note, though, that you can't change the weight of an item when you add it to the cart (i.e. there is no 'Variable Weight' option in ShopSite).

Only through the shipping API that I referred to earlier. It can't be passed from the store pages only from the API interface.
